Quencher Phosphoramidites
The availability of a diverse range of fluorescent dyes and quencher molecules has enabled the creation of various real-time PCR assay systems that rely on dye-quencher hybridization probes. These probes generate a fluorescent signal only upon binding to their specific target nucleic acids. To design an effective assay for specific targets, it is crucial to thoughtfully choose the appropriate dye and quencher based on factors such as the type of hybridization probe, the number of targets to be detected, and the equipment available for conducting the assay.
FIDELITY OLIGOS LLC offers a range of quencher phosphoramidites which can be used to introduce the label into 5′-position of the probe. These are BHQ-1, BHQ-2, BBQ-650 phosphoramidites and IOWA phosphoramidites. We also provide our quenchers as a CPG supports which allow 3′-labeling.
You can also choose to introduce the quencher post-synthetically. We offer a range of functional quencher reagents, including azides, alkynes, NHS esters and BCN derivatives.
BHQ Phosphoramidites
BHQ dyes are effective quenchers which have excellent coupling efficiencies, large extinction coefficients and don’t exhibit any fluorescence. They are used to quench a number of popular fluorophores.

BBQ Phosphoramidite
BlackBerry Quencher (BBQ-650) exhibits a broad absorption profile from 550nm to 750nm, centered at 650nm. This allows more effective quenching of long wavelength dyes like TAMRA and Cy dyes.

Iowa Black Phosphoramidites
Iowa Black quenchers are effective with a wide range of fluorophores and stable under various conditions, including basic environment and heat. Iowa Black FQ with peak absorbance at 531 nm is typically used with fluorescein and analogous dyes. Iowa Black RQ with peak absorbance at 656 nm can be paired with Cy5 and other dyes which emit in the red spectral range.
Iowa Black function can also serve as a hydrophobic handle which allows purification by HPLC or reversed phase methods.
